Seeing that 3DS games can now be purchased and downloaded from the eshop, will the class size of an SD Card have an effect on performance of the game?

Basically no. You can use any of the cards available in your 3ds!!

What can happen is the loading being faster or slower but no in-game issues. At least is what I think.

Class only affects writing speed, reading speed isn't affected.
