The numbered releases are out (Black v2, White v2). If I understand the scene rules right, they should be unpatched. Would the previous AP patches still work or will there need to be new ones?

An existing patch will work.
The problem is that patches are registered to the CRC32 of the game. The two new releases by frieNDS, have a different CRC32.
So the AP patch code will work, it just needs to be changed for the new releases.
Hopefully RGF will update his database for the Rom Tool.

| Makes sense to me. I tried searching for the CRC of the version of B2 that it does work with in the clean patch, but unfortunately I didn't find it. I guess it's not a problem that can be solved with my very basic hex editing skills.
