crediar released a tool for dumping DS & 3DS saves from retail game cards. You run this homebrew on a DS/DS Lite and swap out the flashcard for your retail game when asked. Then you can dump the save off the 3DS/DS card over WLAN to your PC running the included client software.
Having just tried this, it's very similar to dumping a game with Wood Dumper or Rudolph's WiFi dumper. Anyone who's used those tools will be familiar with the process. The file isn't hosted here due to the software asking not to rehost so grab it off 3dbrew.org. Please report any new save IDs for 3DS games @ #3dsdev on efnet.
Usage:
Setup WFC via a game Change the IP in the dsm.ini to that of the PC running the DSM.exe (Leave a newline at the end of the IP) Load the DSM.nds on your DS/DSLite, any method should work fine. Follow the onscreen instructions!
Addition info: ----------------------------------------------------------------------- Neither the 3DS card nor the DS/DSLite can be damaged by this, DS cards and 3DS cards are using the same pinout and the same voltage. Only the protocol for reading the ROM differs!
Obviously 3DS cards normally don't fit into a DS. You can either saw off the edge or open the card with a knife and insert the board into a DS card-case.
Also the current libnds fails to correctly detect the savefile size so I added a hack, please report new found IDs when the tool prompts you too(but only for 3DS games!).

Can't you use homebrew on your 3DS then? Flashcard work right? Correct me if I'm wrong, but there shouldn't be a problem for this? 'Cept for the rumor Ninty put out

What is in that edge anyway? Did they needed extra space for the board?
I highly doubt that, but I guess that 3DS card shouldn't fit in a DS so they added that edge.

No extra space needed, it's just to avoid the insertion on a ds/dsi/dslite.
